OK this is quite important: Penguin 1.0 is now gone and Penguin 2.0 data replaces 1.0. So you're site is now free of Penguin 1.0 but probably caught by Penguin 2.0.
Nothing to say that Disavow makes any difference.

First impressions of Penguin 2.0:
* far less negative than original Penguin - sites hit still in top 10 with nothing but spam links
* sites hit by Penguin 1.0 still nowhere - not clear if there was any data refresh with this
* looks very much like disavow has had no impact with this - again this calls into question whether Google has been telling porkies
* brands seem to have done nicely once more - if you have enough brand signal you seem to get a free pass on these updates
Too early to take a stance on this, but the biggest let down isthat this new algo doesn't seem to have any impact on sites hit by Penguin 1.0. Backs up my earlier thoughts that this was going to be something new rather than an iteration, but I cannot see how Google will defend not refreshing Penguin 1.0 data.

Is this a problem? Searchers expect to find big brands in the results, so why wouldn't Google help them?
For most of us, if we have a problem, we are left to our own devices. The recent help that Google has provided some of the big brands like Mozilla and Sprint should be expected. They are bands that searchers expect to find in the search results, and Google needs to make sure that visitors can find them. I can understand, it's smart business.
Most websites are not mega brands and from my perspective it's not the manual penalties that are an issue. It's the algorithmic adjustments that websites have, and will continue to have, issues with. Currently the confidence of webmasters is at an all time low (IMO). Why &ved= Is Missing From Some Google Search Referrals
+Tim Resnik recently presented [1] on understanding Google search a little better by decrypting (so to speak) the &ved= query string argument that Google passes though on the HTTP referrer header that describes the type of search result a user clicked on.
In the article that I've referenced below (not the SlideShare presentation), Tim mentioned that for some reason the &ved= parameter isn't always present - despite the fact that it is present even when using secure search.
I can think of a few reasons that will contribute to it:
* iOS 6 doesn't send HTTP referrer headers
* Android 4+ doesn't send HTTP referrer headers
* Google serve meta referrer tag [2] with 'origin' set to capable browsers, currently Chrome users logged into their Google Account
